I've read that we should avoid seeds because they contain antinutrients.

Is it ideal not to eat nuts at all but just fruits and animal proteins/fats?

True, but in nature classification is usually not that rigid. As there are fruits that are harder to digest than others, so there are seeds that are harder to digest than others, such as nuts. And even within the group of nuts there are stark differences.
